I am not sure what Linux you are using, but ffmpeg is the workhorse behind many of the windows free video and Audio conversion programs and is available here for Ununtu.
I am sure there are other Linux versions available

Before you start converting stuff that doesn't play, first get what you need to play it as it is.

1. Go to application>ubuntu software center (in 9.10) or add/remove (in 9.04) and do a search for ubuntu restricted extras. Install it if it is not installed.

2. Add Medibuntu to your respositories. Follow these instructions and you should be good to go.

Get VLC player. If you want to play WMA in Amarok these packages
CODE
    sudo apt-get install w32codecs libdvdcss2

If they are not available in the repository you have to medubuntu in the source list . Check this page on Mediubuntu Link
CODE
sudo wget http://www.medibuntu.org/sources.list.d/$(lsb_release -cs).list \
      --output-document=/etc/apt/sources.list.d/medibuntu.list &&
     sudo apt-get -q update &&
     sudo apt-get --yes -q --allow-unauthenticated install medibuntu-keyring &&
     sudo apt-get -q update
